Reading through your analysis, it's frustrating how much the writers pushed aside character continuity for plot purposes (such as Abby's giving the testing samples to Connor instead of doing it herself, and her sudden interest in botany).
I think Abby has always been the character with the most compassion towards the creatures and not wanting them to be harmed/killed, but you're right in that she has to be more practical when the situation is dire.
